Title: From Sections to Structures : Cellular level 3D Brain Reconstruction using Video Frame Interpolation.

Abstract :

Reconstructing 3D brain structures from serial histological sections is essential for advancing neuroanatomical research and integrating data from various imaging modalities. However, this process is challenging due to distortions from tissue sectioning, inconsistencies between slices, and missing information. This work presents a computational framework that automates histological registration and slice interpolation to address these challenges, enabling full 3D reconstruction of the cell-resolution brain. This work combines no-reference stack alignment, MRI-to-histology registration, and video frame interpolation (VFI) techniques. Specifically, the no-reference alignment method allows for robust intra-stack registration without relying on external references. Furthermore, MRI-to-histology registration establishes spatial correspondence across modalities. A key addition to this pipeline is the application of VFI to synthesize intermediate slices, reducing structural discontinuities and improving the completeness and continuity of reconstructed volumes.

Quantitative and qualitative evaluations demonstrate that this framework significantly improves alignment accuracy, reduces cumulative registration errors, and preserves anatomical integrity. By addressing limitations in traditional histological reconstruction methods, this work enables more precise cellular level 3D reconstructions, facilitating advancements in brain mapping and computational pathology.
